It looks like the Shuto expressway in Shinjuku, near the Opera City building.

I think I'm wrong though.

Hmm, that was obviously too easy. Though the flyover is actually a new section of expressway connecting the Shinjuku Expressway to the new subterranean Chuo Kanjo Expressway.
